Really? I think it (natural PLA) looks awful! This is the only print I've ever done in natural PLA that has come out remotely good looking. Just try different first layer heights and make sure you check out the gcode preview from the top view to make sure the holes haven't been closed. You don't need to adjust by 10%, 1% is fine. You are just trying to slightly shift the layers to avoid problem geometry, after all. The smallest change s...

Unfortunately, there are a lot more possible errors with STL files than just manifold edges (but that's one of the most common ones!). The software can check for some of these, but there are still others that will pass all tests yet still cause problems later on.

As an aside, looking at your supports, I like to manually add supports to fully support any overhanging arcs and hit all the corners on straight overhangs. The new extend support parameter in 2.1.0 may obviate the need, if you use it.
