Having trouble printing a new 1.75mm filament drive

Hi, I am trying to print a filament drive that has additional mounting holes for some fancy duct work.

The main issue I have is the hot end does not seem to seat in so that the filament hole lines up with the parts filament hole.
Its as if the part is too small in some dimension and thus the hot end will not go far enough into the part.
I can shine some light above the hot end assembly, stare down the tube where the filament would travel, and see that the holes are not lining up.
The attached image shows how they are slightly misaligned. The grey area would be the part, and the black area the hole in the top of the hot end assembly.
The main issue I have is I have no idea where the hot end assembly is stuck. It is maddening trying to sand a little away and getting no where. I've busted out the power tools (rotating brush) and sanded a little too much, even then though the holes would not line up.
Also as best I can tell the new parts STL has more space for the hot end than the part found here: https://github.com/MakerGear/M2/blob/ma ... 1.75mm.stl
So I should have an even looser fit!
Has anyone had similar issues printing a new filament drive?
I am printing the unmodified part tonight just to see if it fits when printed from my machine.
