Duplicate prints happening after Y-Rail replaced...

Hello Users,
I have a MakerGear M2 and replaced the Y-Rail and linear bearing to remove the wobble I had in the print bed. It worked, however, I developed a weird problem.
Now when I print, on the first layer I appear to print a duplicate image, a few inches out of phase from the first image in the Y direction. The print that Simplify3D displays appears to be centred on the bed and correct but the print on the MakerGear is not. If I allow the print to continue the second layer onwards, appear to be printed fine, It's just that now the print is being printed usually to edge and off the bed in the Y direction.
When I replaced the Y-rail I did not disconnect the belt from the carriage that the linear attaches to. Is their a quick fix to this?
Any feedback regarding this problem would be appreciated.
