The problem if I can speculate is that the nozzle is at a different place/height than the V4.
I'm really not sure but there apparently is more to the profile than the settings that you can see in 3DS.

I had the same problem or at least similar
my problem was at the command G1 X205 Z10 ; move off platform
the one to clean the nozzle
it moved at Z10
and then when he was suppose to come back at Z0.4 it would throttle and stay at Z10 makeing strange noise but i could see the plane faking to go up and throttling
so i solved correcting to a smaller Z2 instead of Z10 and then it goes to Z0.4 with no throttle and print at the right height
my problem was at the command G1 X205 Z10 ; move off platform

What speed was it commanding the Z move from 10 to .4 at? If it tries to move too quickly it will stall. Also, you must keep the Z rods lubricated properly or it will stall.

the Z speed set on the reference file is 20m/s (that is 1200m/m)
and the G code in the reference file is
M108 S255 ; turn on M2 fans
G28 ; home all axes
G1 Y50 Z0.3 F9600 ; move forward to avoid binder clips

G1 Z0.4 ; position nozzle
G92 E0 ; zero extruder

without any change at all, i received the machine 2 days ago i doubt it need to be lubricated, my first print ever had the same problem described by that user the printed started printing at 10mm from the plate
i tried 3 times then i tried to reset the Z stop but actually it was okey i looked closely and i noticed that after the moving off line to Z10 the machine was trying to go back to 0.4 but failing to lift up every time
so i tried to set the Z to 2 and it did work i didn't change anything from the standard setting it was my first print ever i used the one that come with S3D when you pick the makergear M2 V4

if you think it can help i can make a clip and show what happen when i leave it Z10 and it try to go from Z10 to Z0.4

I'm not sure why changing the Z to 2 instead of 10 would solve the problem, but I'm glad you got it working for the time being I guess...
I installed my V4 upgrade last week and I'm about to try the V4 stock settings in S3D to see if I have this same kind of issue.

I just generated g-code of the same model with the v3b and v4 stock settings. I opened the files in Notepad side by side and compared them and couldn't find any differences. So if there is a difference somewhere in S3D that could potentially be causing the weird Z thing that some people are seeing, it is at an even lower level than the g-code.

I will try to replicate the problem today and post a video i am sure it won't do it anymore and will get camera shy and work perfectly but that is how i solved in case someone ever happen to have the same

Do you have a brand new machine and did it come with the sample printouts like mine did? If those were fine I would un-install S3D and do a new install and picking the right V4 hotend and size again just to make sure. I just got my new M2 last week and none of the issues you are having.

I have noticed if the tool change values are populated in s3d ...which for some reason it has happened twice it has given me ridiculous retract on the extruder. And once it did something similar to what you describe. I just zero them out .
